Its hard to say honestly.
Keep in mind that the audio comes from the MK3/5/6/7/9 itself and goes to the Pre-Amp where the volume controls are and from the Pre-Amp, it then goes to the Amp itself.
Its possible that you have bad wiring or a short somewhere, its possible that the connectors on the Pre-Amp or Amp itself are dirty and not receiving a good clean connection. It could be a power supply issue where you aren't receiving clean power all the time which causes distortion or no audio at all. Could be bad speakers though if they work fine and then suddenly don't work, I would have to assume it is an issue before it gets to the speaker itself. It could even be that the Audio port on the motherboard itself is defective and all of the wiring, speakers, amps, pre-amps, etc is perfectly fine.
Once you have it and you can test things with a multi-meter to ensure that you are getting a solid signal then it will be much easier to troubleshoot otherwise I could be shooting in the dark for a million possibilities. I've seen before where the Mini-> RCA cable from the MK to the Pre-Amp had a short in it causing all kinds of audio issues. Cheap replacement and all was fixed.
Always start with the source of the Audio and test each piece from there. Plug in a pair of headphones to the MK and see if you get varying sound. If its good then plug your ipod or cell phone in via the mini cable that comes from the Pre-Amp. If that seems ok then just keep moving down the line.
That should give you some ideas at least of where to start.
